we are working for a church how do we invoice them has they are exempt from vat. Do we invoice them zero rated or with vat and if with vat we are liable to pay the vat

First schedule part-II Churches activities to their members are exempt from VAT. However supply of services by your firm are standard rated. If your output vat is more than input vat for a given month the NET is payable to KRA.
